It just shows the results of a simulation trying to take a protein (DHFR, since I know you're probably dying to know) from one conformation (the green asterisk in the lower left corner) to another (the green asterisk in the lower right hand corner) The protein has a little pocket where a reaction takes place and a door that flaps open to let the reactants in and the products out. You can take pictures of the structure with the door open and closed (the two asterisks) but the door opens and closes so quickly that you can't see how it gets from one state to the other. That plot shows one simulation of a possible way to close the door. If the structure morphed linearly between the two states, the red line would stay at the bottom. The height on the plot shows how much the actual trajectory differs from the linear morph. I can't read geek.
